GREAT idea!
Dh doesn't ever complain about not having a cooked breakfast in the morning, but I know that he enjoys it a ton when it does happen.
I also have been trying to think of a few better breakfast type foods for DS for when he starts school again. Quick and easy ones.

Maybe this is a stupid question, but how can I make the eggs in a round shape so they stay on the muffins better when my boys eat them?

You could poach them. I think I might do it that way.
If you don't like poached eggs you could probably use a round cookie cutter (metal/stainless steel of course) by placing it in the pan and breaking the egg into that.

To make the egg round and the same size as the muffin, I scramble the egg in a small bowl and microwave it. It comes out the perfect size and texture for a breakfast muffin. Just make sure to spray the bowl with a little cooking spray first so the egg doesn't stick.
I used to make these at night for breakfast every morning when I was teaching, I used a whole wheat muffin, a veggie sausage patty (so much better for you and pretty much tastes the same, and cheaper) and an egg made in the micro. I'd nuke it when I got to work. So yummy

Scrambled eggs work better than fried eggs for freezing since fried eggs tend to get rubbery. Do you know that you can buy frozen scrambled eggs the size of english muffins as well as pre cooked sausage patties. You pay for the convenience but it saves time and dishwashing.

Breakfast burritos also work well to freeze ahead.
