The "bad" thing about margarine is the trans fat (which comes from hydrogenated and partially hydrogenated oils), but butter has a lot of saturated fat so too much of either is not good. The experts tend to go back and forth about which one is truly worse for you depending on the results of the latest study or which way the wind is blowing that day.
That being said, these days a number of the of margarine type spreads and sticks have cut out their trans fats which, in my opinion, makes them as healthy or healthier than regular butter.
I use butter in some of my baking (depending on what it is) - especially cakes and things. Some of my cookie and muffin recipes call for oil so I typically use canola. If I am making something where I can use either butter or stick margarine, I use Promise (which, according to Nutrition Action, my nutrition "bible," is the healthiest of the stick margarines). If I'm spreading it on something, I use one of the trans fat free tub margarine spreads - usually Promise Light, I Can't Believe It's Not Butter Light, or Fleischmann's Light.
I should also mention that I have a history of high cholesterol, so I feel like I'm better off using something that's trans fat free and still fairly low in saturated fat rather than regular butter.
